I keep seeing hand-wavy declination numbers for the shaft alignments. What's the best modern ephemeris/precession model people trust for ~2500 BCE? I've been using Vondřák 2011 — thoughts?

Vondřák 2011 is the right call for long-term — Lieske drifts badly past a few millennia. Pair it with a clean obliquity model and you're solid.
Seconding Vondřák. Also worth stating your assumed atmospheric refraction at the horizon — it moves the shaft target by a non-trivial amount.
